The thing is only we as readers know Samael's plan, and as simple as it is *putting two enemies against each other by exploiting their hate for each other*, it's not suspicious. At least the group's perspective. Because Michael hate Samael since he was his bully. So anything Samael says or do, Michael opposes it. Classic reverse psychology. Lily knows him the best, but he's shutting her off for what she did, so her focus is there. And not to mention all of them are so focused on finishing the mission, finding out what's happening, etc etc. Ideally they should've suspected Samael for not cooperating and investigating the church. But by not joining any of the team meetings before coming to this mission and, even before that, upsetting Michael by not fighting those two royals with him, he has already shown them that he isn't the "cooperating" type. Not to mention it's just been a few months since he used to be a trash. The change is too fast for them to make anything else of him. So it matches their perspective of him.
And sure, Lily was aware of how hypocritical it was for her to talk about trust, but this situation was different. It was critical.

Of course I agree that the other characters are dumb, especially Michael for not even trying to check if what Samael's saying about the church is true.
