ATHENA was a supercomputer, attempting to understand its limitation was impossible and impractical. It was designed in such a way wherein questions that couldn't be answered were answered. This was possible because of its capacity to build and monitor a new world with completely new rules. 

However, Genesis wasn't made for the sake of answering what remained unanswered. The rules and laws governing the NPCs and flow of the world were strict and couldn't be easily bypassed. Of course, this same pattern applied even to the functioning of the NPCs. However, as mentioned before there were exceptions.

Similar to how in our reality we "acknowledge" the existence of individuals capable of seeing higher dimensions, or perhaps something superior and out of social expectation. Of course, the majority of the time, it is likely to be bogus or a farce, however, numerous narratives have been passed down, and this fact is irrefutable.
