Those three and you have it. Even chakra stat is unnecessary since it's a fluctuating number that depends on your condition, what you ate, how you slept, your mood and the state of your mind.
Perception and agility can be merged in dexterity stat that will include the speed of mind response and weapon handling. Ustead of agility there can be 'speed' stat. Perception can be in a form of skill or can be included in 'body' stat, that can be amalgamation of speed, strength, agility, defense, vitality and so on.

It can also be merged in Vitality, since it arguably can't be measured or it's effects aren't actually used by most of the authors. In your novel it's just a pointless number.
You can put it under Vitality stat that can also affect recovery of it.
This one and and 'mental' should be one. Since there's also 'wisdom' that you didn't include. You can put intellect, wisdom and soul under MIND stat.
