Skill points are used to upgrade skill levels of you can upgrade them manually by using them over and over again.
Stat points are used to upgrade stats are you can also upgrade it manually.

You can get the Sharingan from when you get the bloodline.
You can get the Rinnegan when you get the three bloodlines.
You can get the Rinne Sharingan
once you get the four bloodlines.
You can get immortality once you get all bloodlines.
You keep all the different eyes, so you can change them except when the MS turns into the EMS.
