Changes in and around Konoha.
Due to the postponement of the uchiha clan's extermination for 3 years Itachi didn't join Akatsuki earlier and this affected a lot of things.
1. Kakuzu had killed his new partner so Pain had him partnered with Juzo Biwa. Juzo Biwa's intellect and strategies helped Kakuzu earn more money, he was not like Hidan who hated worldly pleasures so they made a pretty good team. When they were sent to the Land of Water they get ambushed by the fourth Mizukage and the hunter nin squad. Juzo and Kakuzu formulated a plan to subdue Yagura but during the fight Yagura enters tailed beast transformation 2nd stage and Juzo gets mortally wounded, Kakuzu manages to use his combination attacks to kill the hunter nins but is unable to stop Yagura. As Yagura fights Kakuzu he becomes extremely blood thirsty and enters complete bijuu transformation. Kakuzu loses 4 out of his 5 hearts so he flees away with the kubikiribocho as it was worth a lot of money, he doesn't return to the Akatsuki as he went in search of powerful shinobi to replace his lost hearts. Being in the complete form Isobu/Yagura does't return to the village and leaves to the temple that earlier housed the three tails. Neji's initial plan of obtaining 3 tails was now not possible. Since the kubikiribocho gets stolen Zabuza wouldn't obtain it and he wouldn't try to assassinate the Land of water Daimyo. He would forever be a foot soldier.
2. After the disappearance of fourth mizukage, the village elders try to search for him for a year to no avail. They enter a period of mourning and blame the missing of their leader on the Akatsuki.
Mei would be chosen as the next mizukage. In the mean time Kisame assassinates Fuguki and steals the Samehada but there was no mizukage to stop him so he leaves the country as he feels the world is filled with lies.
3. Orochimaru didn't join Akatsuki as Itachi had yet to leave the village, he was approached by Sasori but he makes him wait without giving proper reason as he was waiting for Itachi to leave Konoha.
This infuriates Sasori as he doesn't like to be kept waiting , he decides to make Orochimaru into a human puppet. Orochimaru didn't expect to be attacked in his new found village but is forced to fight. Both the opponents use all their trump cards and this leads to the destruction of Otokagure. Having underestimated Sasori, Orochimaru decides to flee with the his trusted aides after failing to defeat Sasori. Sasori was not doing all well himself, due to Orochimaru's Edo tensei he had lost all of his superior puppets including the third Kazekage. After he himself used his own puppet he manages to seal the edo tensei ninjas.
4. Tobi's plan were all moving at a snails pace as he now lacked Man power. Pain and Konan were at Amegakure, after taking control they were still trying to make the country stable as there was constant resistance battles. Tobi tries to recruit Hidan and Deidara but was rejected by both of them.
If he tried to use force on both the maniacs he would have a hell of a fight so Tobi decides against it.
So when Itachi came to him for help he made it a condition for him to join the Akatsuki.
Orochimaru couldn't join Akatsuki anymore as there was a death feud between him and Sasori.
When Orochimaru learns that Itachi joined the Akatsuki and he had traumatized Sasuke , he would changes his target towards Sasuke.
5.After Itachi joined Akatsuki some of the original events were restored like recruiting Deidara and Hidan. Itachi was paired with Hidan and Deidara was paired with Sasori.
The original Akatsuki members now lacked 2 people namely Kisame and Kakuzu.
Tobi was frustrated at things not going his way and stopped recruiting new people and ordered the member to go collect the tailed bijuus.

Hyuga house, Neji's room
As Neji had yet to become a genin he didn't get all the information about things that was happening outside the village, albeit the small bits that Kakashi provided him. So he was not aware as to how he had indirectly changed the original timeline.
Neji was now staring at the 5 scrolls before him, he was like a child who had trouble choosing a candy from the store. Neji made up his mind and first selected the genjutsu scroll.

Hokage mansion.
Sandaime was practicing his calligraphy, but his mind was thinking about all the recent events. Itachi had reported to him some couple of hours back and told of his decision to join Akatsuki and the presence of a man claiming to be Uchiha Madara. He only asked for Sasuke's protection in return which Sandaime promised. He also left the village barrier password the same so that Itachi could come visit his brother whenever he wanted.
There was also the matter of Kabuto, he had received the report from his ANBU which told him that Kabuto's records were straight but Yakushi NoNo was missing from the village.
" It seems something is fishy with this kid so i should better send some ANBU members to bring him in for an investigation" thought Hiruzen.

Yakushi Kabuto was enjoying his day, he had a simple mission today(genin mission) and he had completed the task Lord Orochimaru had asked him to complete i.e spy on Itachi.
Just as he and his team members were about reach the Hokage's office to turn in their mission report,they were approached by a group of ANBU members.
" Yakushi Kabuto, we would like to investigate you regarding your recent spying activities. The Hokage has ordered a warrant to hand over you to the intel division's Morino Ibiki." said one ANBU as his team surrounded Kabuto and his team.
" It seems i would have to cooperate" said Kabuto, obviously misunderstanding the ANBU's previous statement, he thought that they had found out about his relation with orochimaru.
ANBU members smirked at the cowardice of Kabuto , but suddenly the three genins before them attacked without warning instantly killing all the ANBU and escaping at top speeds.
