I looked it up, Chapter 332 "Damned Shadows". Neo has just met up with Jack and tells him that since he changed the timeline, Jack and Emma never met, and that she should have met someone whose last name was Hanma later on. He does this to "give Jack goals" because his mental state is bad and he doesn't want a repeat of what happened with Kane. Chapter 338 "Uncle Alabama". Neo and Jack are at the Academy gates going to meet Director Charlotte and make several jokes about the chapter title, if Neo was peeping, their real age and how Jack no longer has children because the change in timeline. Jack is doing much better (from being a 'sane' Darkness user) and is glad that Emma is still alive even though she doesn't remember him (he thinks about it, he doesn't say it in the conversation) They stop talking about it because they are with Dorothy and don't want to discuss what happened in the Shadow Trial with others, deciding to keep it a secret after Neo gives a lame excuse. Chapter 341 "Thousand Eyed Despair" Neo learns from Charlotte that the one who destroyed the Hephaestus clan at the Shadow Window is Velkaria. He concludes that after Daniel changed the past, the Angel was unable to come to Earth and gained strength by destroying other worlds. After the meeting, Jack wants to get some rest but Neo knows he's lying and what he really wants to do even though he can't read his mind because of all the voices from the Darkness. The duo decide to go to the cafeteria where they find Morrigan. Chapter 342 "New Goal" The trio split up and Jack says he's going to meet Professor Rundel to get his youthful body back, but it's an excuse to be alone and he goes back to his room where he starts crying and remembering what happened with Emma, that he misses her, that she must have forgotten him after the timeline changed but that she must still be alive (his only relief in despair), that if they had kept their distance he would not feel lost and helpless now, and that he needs Power. Neo trusted Jack would not succumb to despair and leaves with Morrigan. This chapter Neo starts looking for information while he is in the shower and finds no changes so he assumes 3 possible scenarios: 1) There has been no synchronization and the story continues as the original (No butterfly effect) 2) There has been some kind of synchronization but he has not seen (or is not able to see) the changes. 3) What happened in the cycles is what happened in the original and what they have been told until now is fabricated crap ("history is written by the victors") So Emma would only be dead if it's scenario 1, and it's unknown in the other two. In scenario 2 anything could have happened, and in scenario 3 it might not have been true what they were told about Nyx dying.

Re-read this chapter, Neo literally says that there is no "butterfly effect" (synchronization) for some reason. The same line we are commenting on and the previous says that he has not seen any change from the original: "Had his actions in the past caused changes in the present? After several searches, he found no differences". In the original timeline most of the gods survived. Nyx and some others died but later for reasons that have not been said. When Neo traveled to the past is when they all died because Typhaon assimilated the Child of Mana and saw the future, while in the original "someone" prevented it. When Neo and Jack return, they talk as if Emma is still alive, but until this chapter they have not verified the changes they caused and are talking assuming the synchronization occurred and prevented her death because of the big difference with the original. In principle they shouldn't since they don't know how Nyx really died (or at least we haven't been told) and her death didn't happen until much later (already being a goddess and having descendants) It's either they are assuming the best scenario without wanting to think about consequences (to avoid depression, bad memories and stuff at that moment) or the other possibility I mentioned, that they were affected in some way by the synchronization but Neo thinks not.

Another possibility is that Time has rewritten part of Neo's memories, just like what happened to Professor Daniel during the cycles, and he hasn't realized believing that he was too strong to be affected. Then he would be remembering a modified history thinking it is the original and that is why he doesn't see any changes.
