I think you could integrate an NCO corps. As in my understanding about military, NATO-style command where the NCO's and lower officers were given a broad mission but they could run things as they like as long as the "Mission" were achieve This could negate some side effects of the Rigid command structure and also give Soldier and Officer more room to maneuver according to their needs and situation
This was a far cry from the loose structure of traditional hidden villages, where individual jōnin often operated with either minimal oversight or extreme oversight. The chain of command would ensure everything remained in order.
