Rayleigh understood how much Shanks meant to Luffy—he was almost a figure of faith to him.
More than ten years ago, it was Shanks who introduced Luffy to the concepts of 'freedom' and 'pirates,' guiding him onto the path of becoming a pirate. Luffy embraced Shanks' ideals wholeheartedly, eventually becoming the pirate Shanks had envisioned.
However, now that Shanks has become a Marine Fleet Admiral, it seems that Shanks has, in a way, contradicted the very ideals he instilled in Luffy.
