Let's be honest, since her first appearance to her death in ASM 121 Gwen was not this sweet girl we saw in the Webb movies, and Spectacular cartoon, those characters actually had many traits taken from MJ, in the original run she was really annoying and hated Spider-Man, blaming him for her father's death when it was clearly Dr. Octopus, it's only because of retcons, movies and cartoons people think Gwen is like this.
Essentially, Spider-Man is just the mask he hides behind. She chooses the one she loves, and she always chooses Peter, not Spider-Man. (Instead, Gwen would be perfect; they are compatible in every single world... ugh Miles.)

To be fair, stories like parallel lives and the JMS run showed her more in peace with the fact he is Spider-man and accepted this part of him, it was that bastard Quesada and his BND minions that start to change MJ to not like Peter's double life
