I think your story is very good and fun to read and brings expectations about what will happen later. But I have a few skills as a recommendation that Castle should definitely have, which could help him a lot in the future. The most important thing I think he needs is a very good hand-to-hand combat skill. Even though Bourne's ability probably made him better, I think he would benefit from the ability of someone like Daredevil. On the one hand he would be able to protect himself perfectly even in total darkness because his hearing will be much better, on the other hand his melee will be almost unbeatable. The second ability I recommend is that of Carl Lightmann from Lie to Me. Catching all the micro expressions and body language of his opponents directly and reacting immediately before the opponent strikes would certainly save his life. And my last recommendation would be the detective skills of Sherlock Holmes. So even if he doesn't know about the case, and even in personal battles against these organizations, he can analyze and solve cases much better. So these are just a few recommendations, maybe they would give you some inspiration to really put them in.
