You realize, that at the end of the day, they're all killers right? Even Jeanne, the literal Saintess had presumedly killed a lot of people while fighting in her war. Fighting, death, killing, it's a very static point in their lives. They entrusted her with a ridiculous amount of weapons and things that could do a great deal of harm. They were just reminding her to not just kill unless it literally comes down to her or someone else, thereabouts. Not to mention she's going to a school where every student is armed with a weapon capable of killing. This isn't an instance of her simply going to a random school and they're like 'alright Kunou, don't stab anyone in the eye with a pencil'. My dad gave me a similiar 'talk' when I was younger when he taught me how to shoot a gun. He specifically pointed out, that I never point my gun at someone I'm not intending to kill, but if it comes down to it and it's me vs the other person and I'm in danger, I should pull the trigger without hesitation. Same logic is applied here.
