The MC will notice for sure. Killing a grandson of the first hokage has no benefits except bringing the ire of Konoha on you. Other villages wouldn't have done it, Nawaki isn't a genius like his sister. Not to mention the difficulties of faking his death, especially with how Konoha had just won the war recently
