You could do 'If' chapters for your dark paths. Just write them but make it non-canon.

The flaw to this logic is that he is mixing selfish and selfless motivations. If the Magus is selfish, then why would she care about the propagation of the magical community? Why would the Magus need you?! A selfish person would not care about the future generation. The MC illogically thinks that the Magus is selfish because she wants to do something selfless.
