Please tell me he didn't just use an organic blade to attack the guy who can manipulate organic matter. Usually the MC makes decent tactical descisions but this seems like it will backfire.

Yeah... No, best just sedate the daylights out of the uchiha and wait it out. Full on EMS isn't a fight you wanna pick. Plus he knows the MC's identity, all he needs to do is fly off with sussanoo and shout it. from the rooftops to screw the MC over

Definitely keep daikokuten. It freaking no sells all of the most terrifying abilities in naruto. You can dodge or block physical jutsu but just about the only way to survive abilities that attack the soul is to have a soul that far surpasses the power and skill of the ability wielder. Plus being immune to SEALS! The hackiest hax ability in all of Naruto. This way he won't end up sealed away like kaguya or just about every other nigh unkillable enemy. Currently seals are his biggest weakness and this gets rid of that. Daikokuten is easily the best ability ever. Its just as unique and powerful as Kamui allowing him to survive the unsurvivable.
