They still have 9-tails chakra though, during the rasenshuriken training arc yamato had to control the clones as well as naruto himself, as far as I remember at least.

How do they know that he has nothing to do with the Nine-Tails though? A random villager wouldn't know about the existence of seals or anything that would help them understand that Naruto isn't the Kyuubi.
