Their side and the Military had been fighting a cold war for decades now. The ever-growing power of the Military was nothing but a constant headache for them. 

They also knew the reason William was here was because the Military had sent its Heroes after William to try to find his real identity. The Military wanted William to work for them. They were determined to do so. To achieve their goal they didn't care whether they needed to blackmail William or use some other means.
