I have an hard time imagining fooling Acnologia who already lived 400 years and battled with different kinds of dragon during dragon era. Unless his Ego is too much for thinking that an ant can fool him though.
3. The MC manages to get everyone out of Tenrou Island in time fooling Acnologia and destroying them on the island leaving him to finish the job or the MC manages to get out on time.

Just my Thought for this Idea is quite good one and question is: Did his replicas destroyed at the same time when he died or able to live on their own with shard of his soul? if latter one then combining this idea and second one as the replicas searches the main soul and way to revive him which is phoenix stone except for caster finding the way to unlock the Fairy Sphere if possible to interact with Mavis then upon revival all of his replicas is absorb into one body and creates his own noble phantasm by reforging every noble phantasm that he obtained. Just adding this thought to your idea.
1. The MC dies fighting Acnologia going all out with Fairy Heart and all his skills but still loses in the end prior to the fight getting the skill from the Phoenix Stone to be reborn again but his soul is damaged the cause of Acnologia special properties harming spirits.

Just keep Fate-verse in since you already reach this far in a deep-end.
While I am aware that my current writing quality has dropped due to my decision to add multiverse or rather Fate-verse in my fanfic but my options are either to lay in the bed I made or take the nuclear option and delete the Fate chapters and rewrite the confrontation with the system user to allow the MC to gain the ability to world travel in order to gain the means of slaying the Brother Gods.
