I have nothing to offer you in terms of suggestions relating to the mana disaster as my knowledge of Mushoku is pretty shallow, and I also have no idea how that time loop thing with the miko and Nanahoshi works... But maybe you can blame Hitogami... Just like in Fate where everything is Tokiomi's fault, in Mushoku, when in doubt, blame Hitogami XD. But anyway, it is good that you actually think things through, and try to make everything have logical sense while also taking into account the MC's actions and thoughts while knowing the plot in advance. I mean, that is a pretty rare thing nowadays, as most Authors simply don't think that far, and blame a ROB, or just stalk it up to plot or luck when in a pinch. The only thing I can say is to make the MC exempt from Fate or destiny. Not because of plot, but because he is a 'foreigner' or 'outsider' so to speak. He doesn't really belong to the Mushoku multiverse/ verse, and he knows about Mushoku from a novel, so it is safe to say that he is a singularity... Unless other versons of him from parallel earths reincarnated into Mushoku, but that seems unreasonable. You can also spin some higher dimensonal b*llshit on that matter if you want, but I think that would overcomplicate the story.
Sounds complicated when you detail it like that... But actually, it sounds too simple for one to get omnipotence and escape the Elder Scrolls verse. But yeah, the only thing I actually fully understood is using the Skeleton key to unlock your full potential, getting the Elder Scrolls, and having a deal with Hermaus Morafor shadow magic. But I am a bit confused, why shadow magic? Is it really overpowered? And you didn't really mention anything about the Thu'um.... I mean, after some point, it will be kind of useless to you, but it should still be useful in the early stages, right?
But again… If you are in a world like Honkai Impact or Warhammer 40k, then even one's knowledge and experiences aren't enough to survive

For me, in an anime world- especially a fantasy one- it is either having a harem, or having no romance at all. And this is also a harem anime- not having a harem in a harem anime doesn't make any sense, and is plain stupid. And besides, this fanfiction has a harem tag, so what are you even expecting?
As it was explained in the novel, Rudeus's actions after he reincarnated changed the fate of the world and the fate of various people, and eventually weakened the barrier around the world, which allowed Nanahoshi's summoning to begin.

The mana disaster would make the plot unpredictable, but also a bit interesting. I mean, will Seraph get teleported to the same place as Rudeus in the novel? If not, that could make a lot of changes, and it would be interesting to see the consequences and effects of those changes. Then again, if the mana disaster doesn't happen, there needs to be a good reason for that that makes sense.
Why wouldn't it happen? I have no opinion on this, but there needs to be a good reason for the mana disaster not to happen.
