Why would I leave Isabelle alone in the lodging while I was out to explore the city?

Because I wanted her to collect her thoughts before we went for our investigation for real.

What I currently did was just a pre-investigation to make sure I remembered correctly about the first event. There should be some clues in some places, and if there was something different due to my interference, I should be able to notice it if I visit those places.
