In the ninja world there aren't no good guys or bad guys. Theirs only the winners and the lossers. Madara already explained half of the reason. But human desire is also part of it. But, pride and rage also takes a big part in it. Even if the author forcefully tries to establish peace either through force or through unity. Eventually it won't last. All it needs is time and war will start again. That is the truth of this world. Where the leaders wage war to gain while the civilians suffers.
