Mutants have existed before and during human history. They protected the planet Earth from the ancestors of the Shi'ar. Lady Phoenix was a member of the Prehistoric Avengers. Protecting the planet from the Celestial Out of Control, the First Host, a young Thanos, and even Mephisto. Angels, Demons, Werewolves, Druids... They have close ties to magic and mysticism. They even guard extradimensional spaces. They are a mainstay of the Marvel Universe. But in recent comics for the Eternals they are a 'deviation', an evolution of the Deviants and must be eradicated.
