i really like the way quite a few fanfic do their gym leaders battles. the gym leaders use a set of pokeballs depending on the badges of the trainer like 0-2 badge they use beginner lvl pokemon, while 8 badges they use equivalent to people challenging the pokemon league. they also have their own set of elite pokemon usually their main team for elite 4 lvl battles. people like Giovanni in those type of stories won't let without 7-8 badges to battle them.
