I think Fluttershy is a really interesting character to include. Given her gentle and shy nature, she could have a very different reaction to Discord's chaos compared to the others. She might be the one to try and calm him down in a really unique way. Discord himself is of course a must - have. His unpredictable nature is what drives the whole crossover concept. And Rarity could also be included. Her love for beauty and order would be constantly challenged by Discord's antics, leading to some really funny and dramatic scenes.
Definitely Twilight Sparkle. Her studious nature and powerful magic would create an interesting dynamic with Discord's chaos. She'd be constantly trying to analyze and fix whatever Discord has messed up. Pinkie Pie is also great. Her zany personality could either match Discord's chaos or be a source of irritation for him. Rainbow Dash would be cool too. Her bravado and flying skills could be put to the test when Discord throws up some wild obstacles in her path.
