here's a thought. why not use a spell to replace whoever it is in the past with a body double at the moment of their death or shortly before it and bring the person you replaced with said double to the current moment in time? time magic is a legitimate thing in Marvel. you don't need to mess with any diety that governs death because your target would not have died in the first place. you won't need to deal with any paradoxes because you pull your target to the current moment. sure your targets loved ones will grow and grieve until that moment, but at least they would have their loved one back. it's not like you reaching into whatever afterlife and dragging a soul back (and stepping on the toes of a being that could flick you out of existence). cause again, they would have never actually died in the first place. they would have just been dragged forward in time...

Or: he used an unfortunate plague that was ravaging Europe at the time when he was young and created the stone out of the deaths that resulted from said plague. 600ish years before the 1990's would put Flamel conveniently close to the infamous Black Plague. perhaps he was a dark lord or perhaps he saw a chance and took it. I prefer the head-cannon that he took the shot offered to him by the plague, but it's your story author. Equivalent exchange could also be used on gaining the time that was cut short by the plague instead of harvesting souls like in FMA.
Equal Exchange is the keyword here. The thing that has the most magic energy in the world, is the soul. Our dear 'friendly' Nicolas Flamel must have sacrificed thousands of human or animal souls to have them come together and turn them into the Philosopher's Stone. That's probably also why the stone is red.
